So I'm on CentOS 5.7 using WHM CPanel, and I can have either Pure-FTP or Pro-FTP running. However, neither of them allow me to log in with my root username ("root", duh) and password.
What do I have to do to make it so I can do that?

it's safer to access your root account as sftp
just set the port to 22

Use winscp and it will allow you to login as the root at port 22..
It has a link to putty which will allow you to drop into ssh mode if needed...
No need to run either ftp program unless it is for others to use not as root.
