Is there anyway to get the code boxes not to go inside each other like this if you post more than 1 codebox

Either this bug is caused by bugs in older versions that upgrader didn't fixed. Or by skin(s).

Do you use any custom skins? Can you reproduce issue with default skin?

it is like the </pre> isnt closing the bbcode

i can add ''<pre class='prettyprint'>
{content}
</pre>
</div>

which works but is slightly mis-aligned in the next code boxes it basically makes it 100% width in the boxes after the first one

Retail or ripped?

i have a retail and a rip and it is like that on the default also
