MediaCoder is a very power full tool for transcoding under windows and officially supports linux under wine.
It has a lot of available options (Infact maybe all options are in hand with the advanced button which opens a web browser full of available chioses and their short descriptions) and it even supports GPU transcoding with high profile and also supports a lot of backend for encoding and decoding.
